Former Middlesbrough and Blackburn manager Mowbray, only announced as Alex Neil's replacement at the Stadium of Light on Tuesday, saw Scotland international Ross Stewart score twice after halftime.
Stewart's fourth goal of the season gave the hosts a 52nd-minute lead as they looked to recover from Saturday's 1-0 defeat by Norwich, and he was on target 13 minutes later, with Jack Clarke completing the scoring 20 minutes from time.
Neil, by contrast, needed a late equaliser from substitute Tyrese Campbell to prevent his first game as Stoke manager ending in defeat as his new team drew 1-1 with Swansea.
Campbell scored in stoppage time to cancel out Joel Piroe's sixth-minute opener.
